By default they get stored in the DB, but there is an option to save it to Bookmark.html similar to Firefox 2

In about:config, search for browser.bookmarks.autoExportHTML

The default value is false. Change it to true. Now bookmarks will be saved to the DB as well as bookmarks.html.
